I'm using an IRTrans USB and trying to learn some codes for an SA Explorer 8300HD. The learning process seems to go ok, but the learned codes don't seem to have any effect on the device.

I saw some reference somwhere to SA Explorer codes using a nonstandard frequency. Can this device still learn them? Is there any way I can control an SA box with an IRTrans?

most probably this device uses a 56kHz carrier.

To learn these codes you will need an Universal learning receiver inside your IRTrans.
